I think you'll need to convert it to something else. Did you try handbrake?

if you have mpeg2 extension for quicktime then it should work if you rename the file .mpg. Though it is far easier to use something like Mpeg Streamclip and export a file sequence.

Hmmm? I've never actually run across an MKV with MPEG2 video inside of it. No reason it should be impossible, I suppose. Are you thinking of .m2v instead of .mkv? Personally, I'd just use mplayer/mencoder to dump it to a frame sequence to use in Nuke. It's free, and once you derive the proper incantation for the command line, you can just make a script to do it automatically if you ever need to again.

if you're using windows I highly recommend SUPER. It's free and seems to accept any format and can create image sequences. In your case I'd use it to convert an mkv file to an PNG image sequence.

also, if you just want a small segment from a big file, use avidemux to choose the section and save a perfect copy, then use SUPER to turn the small file into an image sequence nuke can play with.
